The Simons Institute at the University of California, Berkeley and the DOE Joint Genome Institute (DOE JGI) at the U.S.Department of Energy's Lawrence Berkeley National Laboratory (BerkeleyLab) invites applications for the Simons Postdoctoral Fellowship in the "Theory of Computing for Science." The fellowship allows recent graduates with a Ph.D. (or equivalent) to acquire further scientific training in an exciting new collaboration between the Simons Institute and Berkeley. The postdoctoral fellows will be part of a research project in partnership with Berkeley Lab's DOE Joint Genome Institute (DOE JGI). The DOE JGI is the global leader in generating genome sequences of plants, fungi, microbes, and metagenomes. DOE JGI relies heavily on computational processing and data analysis at all levels of the organization,from project management and the production aspects of sequencing through to the assembly, annotation, and biological analysis of gene and genome function,variation, and evolution. High performance/high throughput computing systems for the JGI are operated and managed by the National Energy Research Scientific Computing (NERSC) Division at Berkeley Lab. Fellows will also serve one semester as Fellows in the Simons Institute in the Algorithmic Challenges in Genomics program during the start of 2016.
For consideration, applications are due January 15, 2015 for Fall 2015.
The selected individual will directly leverage DOEJGI and NERSC computational resources for storing and querying JGI’s big genomic data in array-based databases. Will participate in the development and utilization of novel algorithms for enabling big data mining with faster response times. Will also participate in the comparative analysis of microbial genomic and metagenomics datasets using array databases. Will work independently and contributing as a member of a dynamic, multidisciplinary team of biologists, bioinformaticians, computer scientists and software developers.
The Simons Fellowship in partnership with Berkeley Lab aims to support recent graduates (within the past three years) with a strong emphasis on collaborating with current Simons Institute programs. The semester-long program in Algorithmic Challenges in Genomics will bring together experts in data-driven and the theoretical developments in bioinformatics with strong interests in the algorithmic, methodological and theoretical aspects of computational biology.

Qualifications:
• Requires a Ph.D. in Computer Science or related discipline.
• Candidates must have received a Ph.D. within the last three years.
• Experience with the design and analysis of bioinformatics algorithms
• Experience with database systems and query optimization
• Experience in with big biological data
• Strong experience with UNIX utilities and filesystems
• Fluent in Python/R
• Strong experience in scripting tools in order to mine data files.
This is one-year term appointment with the possibility of renewal based upon satisfactory job performance, continuing availability of funds, and ongoing operational needs.
